If i deposit quest related items with her, does the quest still recognize that i own those items, or do i need to go back to her and retrieve the items before i can complete the quest e.g. crafting, collecting items quests, etc.?

No, you will need to pull out those items before actually turning in a quest.

Uh... no? You can turn in items from storage for a quest.

err... Whoops my blunder. Yeah you can turn in stuff from your storage.

Fairly new to the game but from observation so far it appears that standard materials can be used from local inventory or from Shizuka's purse but enhancement items like Smelting Lucky and such must be in the local inventory to be used for crafting. Handing in items for quests works from either location.
