Can I Get My Quest Back?

Recently I've been introduced to Kyoto. The main story having require I complete a bunch of other quests and dungeons in order to move on. Eventually I completed all but one, which was the one involving the quest, " A Lost Little Centipede ". After I completed the dungeon, I assumed it was the end of the quest or that I'd be able to confirm it in Onigashima. So I went there and I was then greeted with two options where Momotarou asked if I knew if there were any special bugs or not a replied " I dont know " ( I thought it was a side quest and declined ). I lost the quest and can't seem to find it anymore. Can I get it back somehow?

The two options you mentioned for Momotarou was just a conversational selection after leveling him. Doesn't affect the story from what I can tell.

From what I understand, you have yet to fully complete the "A Lost Little Centipede" quest. After completing the dungeon, you have to go speak with the little centipede's mother located inside the owner's residence. From "Front of Ankan Forest", just go straight North East along the street until you see Gamamaro. Talk to him to go inside the residence.

It's easier if you can follow the quest arrow (press "N" if it's not activated), but sometimes there are too many and it can get confusing.
