It's not an issue that's just how the game is. I'm not so great at explaining things but basically the running animation has to start and stop before your character can. That's why its less noticeable when you're running large distances but very noticeable when you're moving just a little bit in town or wherever. The animation they have is a couple of steps, they don't have single steps, so you have to move past where you want to stop sometimes even if it doesn't make sense. (standing still then moving slightly shouldn't really build up any momentum.)
It would be nice if they could change the movement so it felt less clunky but it would be quite a pain to basically make new animations and change the way movement works, especially when they've got their plates full with bugs and adding a bunch of important features. So again, now worries, you don't have to change any settings, that's just how the game is.
